In the 4th gif Sherlock stares at Molly, leaning back a bit, observing, I assume, before returning to writing his notes.
I feel like he genuinely doesn’t know if Molly was interested in him or she just put on lipstick. The same thing happened with John, he had no idea if John was showing romantic interest or not. Either way, Sherlock voiced it, telling John he wasn’t interested in a relationship with anyone. He didn’t do this with Molly. Why not? It seemed like he understood of the reasoning in the lipstick or at least had a hunch. It couldn’t be to spare her feelings, he’s insulted her before.
In the last gif where he’s sipping the coffee- I’ve been told it’s because he didn’t like the taste but I don’t think it’s that at all. He still doesn’t get it. I’m sure no one but Mrs. Hudson has ever brought Sherlock coffee or tea, but Molly has.
His face shows: Why would she do this? Why did she go to the trouble of doing this for me?
Or maybe he knows exactly what she means and right after he insults her mouth he’s thinking: Why does she love me?
Just a bit of food for thought. Anyone want to contemplate with me?
I don’t think he’d think it’s a big trouble for anyone to get him a coffee.
I also don’t think his brain would jump that far to think that she loves him. He doesn’t know why Molly put on the lipstick and then wipes it away, that’s probably why he asks “What happened to the lipstick?”. Maybe at that moment he has a thought: “Was it for me? Oh.” He was still thinking about it before he takes a sip of his black coffee, which taste might be a bit too strong for him even thought there are two sugars.
When Molly talks to Sherlock, she starts with the word “listen”, which is good because sometimes when Sherlock is doing something, he can’t hear anyone speaking. He’d be in his brain. Molly says “listen”, which gets Sherlock’s attention. However, he is soon distracted by Molly herself. Her lipstick. She suddenly put on lipstick. Why? She wasn’t wearing lipstick when I came here, so apparently it’s not for me. Who? Who are you trying to impress, Molly? Refreshed a bit? Really? Molly is probably just happy that he notices her lipstick. Look at her bright smile. Confidence boosts 200%. Note how straightforward she becomes after that. Molly strikes, but aww it misses.
It’s okay. She goes bring him that cup of coffee, with a big grin nonetheless. He notices her lips again and asks what happened to it. Uh what Sherlock? It wasn’t working for me. Molly is so confused when Sherlock says it was a big improvement.
Molly’s mouth is too small… compared to what? The average lips size of London’s population? Do people do research on that or is it just a subjective idea of what’s small or big? The average size of lips is hardly an important information that’s worthy of the space of his brain so it’s a subjective thing then. Your mouth’s too small compared with mine. Why does it matter to Sherlock, I don’t know (no I know it’s because he fantasizes about pressing his lips on hers in his spare time).
If he thinks Molly’s lipstick is for someone else, then he might interpret “it wasn’t working for me” as Molly failing to impress that certain man (which is half-true). Here comes his backhand compliment to make her feel better. It’s okay, Molly, I appreciate the lipstick.
In the last gif: Who’s the man that didn’t appreciate Molly’s lipstick? Does this coffee taste bitter or is it just me?

I was kinda just throwing word vomit in there because I was genuinely confused. This has cleared up so much for me.
